You should use the "close" menu-item instead if you want to close only a window. Quit quits all. One can argue about where the "close" item is placed however. In all previous *nix version of Netscape have had "close" placed immediately above the "Quit" item, but for some reason it's now moved way further up the menu now. I didn't find it either at first - an unexpected place to look for it - the intuitive association with the "quit"-item breaks that way.
