I use to have the unread folder selected in the folder panel. When I'm reading a message as a tab in the same window and Thunderbird start to check new mail, if there is a change in the unread folder pane (every time you receive a new mail) the opened tab with the message that you are seeing close.
Reproducible: Always
Steps to Reproduce:
1. Use unread folder in the folder pane
2. Open an email in a new tab
3. Thunderbird redraw the unread folder list because a new mail arrive
4. The tab with mail that you are reading close
Actual Results:
The tab with the mail close and the mail is marked as read.
Expected Results:
Keep the tab with the message open and the unread folder redraws with the new unread folder

Mozilla/5.0 (X11; U; Linux i686; es-ES; rv:1.9.1.8) Gecko/20100216 Thunderbird/3.0.2
I've been trying to reproduce this error with the 3.0.2 and 3.0.4 version of Thunderbird running under Ubuntu 10.04 and it seems to work correctly.
Antonio, could you reproduce this bug using some of the latest version of Thunderbird, like 3.0.2,3.04 or even in the newest one 3.1 beta 2.
Thanks ;-)

I've also tested this bug in Thunderbird 3.1 beta 2 and it seems to work correctly too...

Still happening with Ubuntu 10.04 (clean install) and Thunderbird 3.04
One thing I try to check it again is to delete or rebuild the index of a big folder (>1000 messages) and read messages of this folder while is downloading again the messages. The tab was closed.

Local mail folder(POP3 or Local Folders)?
If local mail folder, as I wrote in bug 537321 comment #6, message pane is wiped out by compact folder if offset of shown mail is changed by compact folder.
Do you use message filter which moves mail to other mail folder?
Do you enble auto-compact?
If both are yes, check whether auto-compact is relevant or not with next pres, please.

Imap folder. I also disabled compact mail if can save xxx kb and change mail.purge.ask to true. No message filter on thunderbird.

I could observe tab close and stand alone window close by Rebuild-Index with Tb 3.0.4.
(1) Start Tb, open second/third Tb window via context menu of Open
(2) View same mail in an IMAP folder at three Tb windows.
Mail is displayed at message pane.
(3) Second window : "Open message in new Window" for the shown mail
(4) Third window : "Open message in new Tab" for the shown mail
(5) Rebuild-index at first window
=> thread pane is cleared, and is refreshed,
and focus of mail is recovered, and mail is shown again at message pane
(6) Second window :
(6-A) stand alone message window is closed,
(6-B) focus of mail is lost at thread pane, message pane is wiped out
(7) Third window :
(7-A) tab for mail is closed
(7-B) thread pane is wiped out
I knew phenomenon of (5) by fix verification test of a bug. I knew (6-A) by duplication test of other bug report but I was not aware of (6-B) in test. I didn't know (7-A)/(7-B) because I didn't check it.
As you did rebuild-index of big folder, it took long to fetch headers of all mails again. Folder pane refresh probably occurs after completion of rebuild-index, so phenomenon perhaps becomes you wrote.
Confirming.
