I frequently set third party cookies exceptions for disqus.com and login.mozilla.org. When I clear my recent history, my third party cookie exceptions get cleared as well, even though I set the exception way longer ago than 2 hours.
Under Settings > Privacy I use custom settings that are NOT cleared when Nightly closes. I have those two exceptions. When I choose to Clear Recent History for the past two hours, my third party cookies exceptions are cleared.

IIRC third party cookie exceptions are just nsIPermissionManager entries, and those not supporting time-based clearing is a known issue (see also bug 771630).

More specifically, if I go to History > Clear Recent History > Last Two Hours and have Site Preferences checked, my third party cooky exceptions that I set much longer than two hours ago get cleared.

Verified fixed on Windows 7 64bit, Ubuntu 13.10 32bit and Mac OSX 10.9.5 using Firefox 36 Beta 1, buildID: 20150114125146.
