Sometimes I get clicks going to the wrong place when the toolbar is visible in latest Nightly. No easy steps to repro yet. Scrolling the toolbar away fixes it.
It sounds like the compositor toolbar height and the controller toolbar height are getting out of sync sometimes. I haven't been able to reproduce this yet so steps to reproduce would be helpful. I'll reexamine the code to see if I can find anything obvious.
