Using a clean profile the problem persist: http://imgur.com/a/idaU4 I changed the fluxbox theme and the problem persist too
Changing to another vm/desktop like Razorqt the problem persist :(
I wonder if you have issues in other panels / popups in the Firefox UI (like maybe popups in the bookmarks toolbar for folders). This should be resolved in the new console UI (shipping in 57) where we don't use popups for filters - so tracking on Bug 1308219.
