It was transparent with FF 56 and is still transparent with Chromium.

I couldn't reproduce on 57 or 58.
In case that's relevant, I am on Linux (Debian testing amd64).

Oh, also, for some reason it doesn't seem to happen on their start page (any more? I thought I had verified this). It still happens here: <https://gitlab.com/gitlab-org/gitlab-ce/issues/>.

Here's a screenshot showing the issue. You can see the icon with the black background in the top-right.
I can reproduce with https://gitlab.com/gitlab-org/gitlab-ce/issues/ I believe this is a dupe of https://bugzilla.mozilla.org/show_bug.cgi?id=1401777 which got fixed in today's nightly build.
Duping to 1401777 - note also a dependency on bug 1403508.
