Please be more exact about what mails are not being marked as read
Not sure what information you're looking for. I have an IMAP account which has a spam folder. I have the "mark spam as read" option checked. However not all spam that goes into that folder is actually marked as read. Most are but not all. Maybe it's the spam that is sent there by my provider and not thunderbird that doesn't get marked. But that's just an assumption.
I simply want anything that ends up in that folder for whatever reason to be marked as read, which is exactly what the extension that I described in my original message did.

Right - the option "Mark messages determined to be Junk as read" is only for messages that Thunderbird* determines to be Junk.
Your issue is more along the lines of bug 1273818
Yes, it' similar to that. I assume the "Messages in the Junk folder that don't have Junk flag should be automatically marked as/treated as spam (for example from server side filtering)" has not been implemented yet. If this is implemented, does it mean that the "Mark messages determined to be Junk as read" option will then mark server-spam as read as well ?
