Steps to reproduce:
Start Thunderbird. A message window appears (screenshot attached), saying that ~100 MB could be freed by compacting folders, and offering to enable automatic compacting.
After confirming, Thunderbird compacts the folder, and reports that 2.8 MB have been freed.
Actual results:
Within hours, the message window reappears, still claiming that ~100 MB could be freed, and still freeing only some MB or KB if I confirm. This has been going on like this for a couple of weeks, with the message window popping up many times per day.
Expected results:
Compacting should have achieved approximately the results the message window claimed it would achieved, preventing the compacting threshold from being hit so often.

Additional information:
This is Thunderbird 78.11.0 (64bit) on Windows 10.
The account is an IMAP account with message synchronization to local storage enabled.
The synchronized local copies of the messages are stored in a separate drive Z:, which is an encrypted container.

Thank you for reporting this. Yeah, this does happen. It's a known issue. Only we don't know how to fix it, and looking at Bug 1260698 Comment 62 there might be some deeper problems which are significantly less trivial than just counting right...
As a workaround, you could change the compacting threshold in options to a higher value (say 500MB or even 1GB) so that it would prompt you less often, or to allow automatic compacting, which comes with its own caveats.
