This applies to other clients too, but i'm really annoyed by it, and it'll approximately double the number of 'conversations' listed in gmail.
I think you can just remove the "New" prefix in the params Change newchangedmail. Move %neworchanged% out of the subject and into the body.
There are a patch and a installation note on bug 31314 which apply to 2.18 and which afaik repair gmail threading. Please mark this bug as a duplicate of bug 31314 if you find that the patch there indeed covers your issue.

Yeah, bug 31314 should fix this in a much better way, for all RFC-compliant mail clients. If we upgrade bmo and that still doesn't fix it, feel free to re-open. *** This bug has been marked as a duplicate of 31314 ***
