I installed Thunderbird 0.8, migrating from Mozilla Mail.
I have several accounts in MozMail, two of which have the same server name but
different user names. In MozMail the two accounts are stored in two folders:
mail.domain.com and mail.domain-1.com. Mozilla does this to differentiate of
course.
When I migrated to Thunderbird, I clicked on the account for UserName1 and saw
the emails and folders I was expecting. When I clicked on the account for
UserName2 I saw the *same* emails and folders as UserName1's account.
When I made changes (labels, deletions, etc) to either account and looked in the
other account, these changes were reflected there as well. I looked at the
location of the local directory (in the server settings) for both accounts and
found that they are both pointing to the same directory (mail.domain.com).
I then manually looked in the mail directory and found no sign of the files for
UserName2. I can only assume they either were never imported or were
overwritten at some point.

I have a silmilar problem. I was using Thunderbird 0.8 , when importing from
Mozilla 1.7.3, I had two accounts with the same server name, and eventually
those two accounts were "merged" together. They shared the same mailboxes,
because of , I guess, the same server names as the directory names.

This problem has been fixed by bug 268034 recently.
