Can't describe it much better than in my summary. The message filter which allows you to filter based on whether the sender (for example) is in your address book, only looks to the email field but ignores the Additional email field in the address book.
As an aside, I have just noticed that my work machine (running Thunderbird 1.5) does not have this filter option; only my home machine (also Thunderbird 1.5, but using my 1.0x profile) has this option.

My aside was of course quite stupid. The options are still there in Thunderbird 1.5... you see them when you select a filter option that's based on an email address.

Yes, the item to filter a message based on whether the sender is in your address book appears when you select 'From' from the first dropdown list when creating the filter.
The filter still only looks at the primary email address field of the contact, and ignores address stored in the additional field.

Same thing here. Thunderbird filters can be set up with rules like "From is in my address book Lists" but can't include rules like "To is in my address book Lists." In fact, editing msgFilterRules directly to include both (from,is in ab,moz-abmdbdirectory://abook-2.mab) and (to,is in ab,moz-abmdbdirectory://abook-2.mab) produces a rule (in the UI) that says "To contains moz-abmdbdirectory://abook-2.mab." Same issue with other fields (sender, cc...). So it might be more of a missing feature or even a design decision but it's quite a negative point for TB for those of us who subscribe to multiple mailing-lists and have to add rules for every list which isn't identified by the "From" field (including those lists identified by "Sender" instead of "From").

I am seeing the same thing in the newest versions of 2.0 and 1.5.

This seems like an important bug to fix. The reason I noticed is a persons email sent from his "additional email" was put in the junk folder. This bug is not "confirmed" after a year and a half? Wtf? Does nobody care?

what is your exact filter criteria?
works for me for both is and isn't in my address book" - thunderbird 2.0
(bug 391430 is possible dupe)

As of version 2.0.0.6 this still does not see the email addresses in the Address Book that are listed in the Additional Email field.

does it happen with more than one card?
please put an example entry that doesn't work in an address book by itself, export it, and email a zipped version of the export file to me.

I suspect this has to do with case differences between the addresses - for the primary address, we do a case insensitive search, but we don't do that for the seconary address, because for the primary address, we store the lower case address in a separate field, and look for that, but we don't do that for the secondary address field.

Comment #9 looks to be correct. If the case for the Additional Email match it will filter correctly.

The remaining case sensitivity issue was fixed by bug 450149 and has been in Thunderbird 3 builds since alpha 3.
