This is probably a duplicate of 312529, which was marked as resolved, but the issue has not been fixed.
Reproducible: Always
Steps to Reproduce:
1. Set download folder in preferences to something other than your desktop.
2. Open a file -- such as a Microsoft Word document or PDF -- that will cause a helper app to open.
Actual Results:
File is saved on desktop instead of the download folder that is specified in the preferences.
Expected Results:
File should be saved in downloads folder. (Altho, you could make the argument since you are viewing the file in a helper app, it should go in a temp folder.)

I see the same problem (using Firefox 2.0, MacOS 10.3).

Hiro, does that mean it will be fixed in Firefox 2.0.0.1?

I believe this is now resolved fixed, although there is still some ongoing discussion related to download prefs in bug 394910.
