I can't see the flash folder anymore at:

It happens when the flash file has wmode="transparent"

In this testcase, I'm not seeing the flash object at the left.

This regressed between 2006-02-22 and 2006-02-23:

This was in the period that cairo was turned on in windows.

I'm using current trunk build on winxp.
Which version of Flash are you using?  I wish I had a Cairo-enabled build, because then I could test my 8.5 version of Macromedia Flash on this.  Without Cairo, and with Flash 8.5, this wfm on SeaMonkey 2006-03-08-08 on Windows XP.
