It's not necessarily clear what is searched by default: currently viewed content or all Places. There is no way to check this other than clicking the magnifying glass.
Instead of just "Search", the grey text in the search field should be more descriptive and tell the current search scope i.e. "Search Current Collection" or "Search All Bookmarks and History". A nice little thing to make things more streamlined and intuitive.

Now, when focusing the search field the grey text is selected instead of cleared. This is because the field is focused when opening Places and the whole point of this bug is show the search scope especially at beginning.

Haveing "Search Bookmarks" selected when I focus the field sounds pretty weird to me. I suspect that this may be even more confusing to some people.
I guess we're pretty constrained by XUL and the widgets here. I think you should run this by the newsgroup and at least get some feedback from Ben or Beltzneron this new behavior.

I didn't even realize that it was a drop-down, and to be honest, am struggling to figure out why it's there as opposed to having an "All Bookmarks and History" entry in the Places sidebar, and then making the search field always filtered to the selected Place. That way the UI is consistent and we get rid of this problem entirely.

Actually, we don't.
The problem is the following: I open the Places Organizer for the first time and I don't know whether the search field filters everything or only the selected Place. I agree that your solution is better overall, it just doesn't solve the above problem. In fact, it makes it worse, because you couldn't check the dropdown to find out - you'd have empiricaly see how it works. We still would need the grey text (or some other indication).

default on opening library is "Search Bookmarks", otherwise it shows "Search {title of currently selected container}" -> WFM

Bug 451915 - move Firefox/Places bugs to Firefox/Bookmarks and History. Remove all bugspam from this move by filtering for the string "places-to-b-and-h".
In Thunderbird 3.0b, you do that as follows:
Tools | Message Filters
Make sure the correct account is selected. Click "New"
Conditions: Body contains places-to-b-and-h
Change the action to "Delete Message".
Select "Manually Run" from the dropdown at the top.
Click OK.
Select the filter in the list, make sure "Inbox" is selected at the bottom, and click "Run Now". This should delete all the bugspam. You can then delete the filter.
