version 2 beta 1 (20061217)
This is a further really hard dataloss bug after bug 360409. I have a POP3 account with multiple identities. One identity uses the pop3 sent folder while the other ones are using the sent folder on Local Folders.
Now I wanted to save all my messages I sent inside one folder. Therefor I moved/copied all messages from the sent folder of Local Folders to the sent folder of my primary POP3 account. This was done by using drag&drop. After I've taken a look inside the destination folder I noticed that only a small bunch of the moved messages were visible (54 of 210). Opening the Sent MBOX with a file viewer shows me every message. So they are still there but not visible. After compacting all missed messages get deleted!
This behavior only occurs when using drag&drop cross account folders. Moving/copying files inside an account with drag&drop or using the menu entries to do a copy/move cross account doesn't show that issue.
Using the menu entry the statusbar is telling me that the index gets rebuild after the data operation. But this doesn't happen (or is too short visible) when using drag&drop. The msf file is not updated for every copied/moved message.
I have to further investigate this problem. Perhaps I can create a small testcase.

After testing for a while it is working like expected now. I'll try to get more information the next days. One thing I've seen is an uncought exception after all files are moved to the new folder:
Error: uncaught exception: [Exception... "Component returned failure code: 0x80550006 [nsIMsgFolder.getMsgDatabase]" nsresult: "0x80550006 (<unknown>)" location: "JS frame :: chrome://messenger/content/mailWidgets.xml :: parseFolder :: line 2044" data: no]

First, thanks to remember me to that bug. I forgot!
Before you start any action, backup your whole profile. Than you can safely try it out. For me all the messages were moved to the new folder. Only the msf wasn't rebuilt. If it's the same for you close Thunderbird and remove the msf file manually. After a restart the index will be rebuild and you should see again all messages. Do you see any js error message inside the error console? Remember to activate strict warnings and show in console.

I have a similar problem (thunderbird 2.0.0.4 last uptdate, Win XP Prof.). I selected in the INBOX several mess with (each of them) attached pdf's. I moved them (drag & drop) to a subfolder belonging to the same account.
Everything was lost (mess and attachments...)

That's bad. Can you try to have a look at the target MBOX? Are the moved messages in there? If yes, what the status of X-Mozilla-Status(2)? Make a backup of the MBOX and the .msf file and try to rebuild the index file (properties of target folder). Do they appear again? If yes it would be great if you could attach the .msf file here.
