On the screenshot that I will attach the tabs have a height of 20px, native GTK tabs with the GNOME default theme Clearlooks have a height of 26px. Note: this is the newest version of Clearlooks, which has a thicker stripe on the top of the active tab, showing the problem very nicely... Reproducible: Always

This show the current look as well as a native GTK tab bar to compare
This CSS works around the problem: #advancedPrefs > #tabsElement > * { padding-top: 5px !important; padding-bottom: 5px !important; } I don't know if this is in fact a flaw of the theme or if this bug has to be fixed in code...
