Steps to Reproduce:
1. After the last new message is read (and thus marked 'read') in a folder the new mail icon in the system tray is visible until I change the folder.
Actual Results:
Icon visible
Expected Results:
Icon invisible / not displayed
I can confirm this bug with TB 2.0.0.12.
On TB3.0a1pre the problem doesn't appear.
If you receive two new emails, the tray icon for new mail appears and in the folder pane the folder which contains the two new mails is shown with bold letters and the icon there also indicates new unread mails.
If you mark those two mails as read, the folder is still shown in bold letters and the tray icon is still shown.
If you now change the folder (eg. from Inbox to Sent) the Inbox is written again in normal letters and the tray icon disappears.

Maybe magnus or someone knows what bug might have fixed this. There are so many bugs about notifications - dozens - that you'd almost have to already know the bug# or spend considerable time with query to find it. I didn't find it but you are welcome to try.

Can you explore if there is a relationship between this and bug 228168 and bug 292120 comment 1? The later's comment mentions switching folders affects the notification icon.
Yes Wayne,
it is the same problem as in bug 292120.
After changing folder the new mail notification disappears and also the bold letters of the folder name.
