When I get junk, I just send it to the trash. When I empty the trash, TB still thinks there is new mail (does the tray icon and red * next to the account) unless I click on the trash folder and then it realizes there is nothing. Reproducible: Always Steps to Reproduce: 1. 2. 3.
I should mention that I don't have any extensions installed either.
Are you accessing your Gmail account (assuming based on your address used) with the POP or the IMAP protocol?
POP. I have a IMAP email account but it automatically updates itself whenever I click the inbox (nothing is store locally) so it's not a problem for that one.
I can confirm this exact behaviour. I have a filter which sends spam direct to Trash, so Trash almost always contains unread messages. Empty Trash from the file menu removes the messages, but leaves the Trash folder bolded. Thunderbird has been doing this for as long as I can remember. It's repeatable with the Shredder nightly as of 4 December 2008.

It appears that messages are automatically marked as read when sent to trash in v3.

This may be marked as closed, but in both 3.1.1 and nightly builds of Shredder (Windows XP), my observation from 2008 is still the case: "I have a filter which sends spam direct to Trash, so Trash almost always contains unread messages. Please, wait until I open one for you!
