I always have my folder sorted from newest to oldest, top to bottom.
I've noticed that tb reverses that sort order- as far as I could tell for the junk folder only.
When opening the junk folder I can see small arrow in the date column header pointing upwards. While the folder is loading, the arrow reversed (without being clicked) and the sort order is oldest to newest.
This is not always reproducible. E.g. changing it back to new-to-old and restarting tb did not show the behaviour. I've tried "compacting" the folder which also didn't trigger it. However, I've seen this multiple times- pattern a little unclear...

I think there would need to be more information.
On a casual test, this didn't happen to me.
How many emails are in Junk?
Did you actually try deleteing all the mail in the junk folder?

IMAP account?
I could see "resetting to sort order of Date/old-to-new" after "Rebuild Index" of any IMAP folder(Gmail IMAP) using Tb latest-trunk, but I couldn't see it with any local mail folder(POP3 or "Local Folders").

Seen this with little (~30) to many (~400) items in Junk. Using POP accounts only.

What do you set in next option of prefs.js? (default of Tb 2=true, default of Tb trunk=false. Check via Tools/Options/Advanced/General/Config Editor)
> mailnews.thread_pane_column_unthreads
Do you use "Thread" column and/or View/Threads menu? If yes, did you touch such option before you encountered your problem?

>What do you set in next option of prefs.js?
Not sure what you mean- didn't ever touch the file.
> mailnews.thread_pane_column_unthreads
Shows as "false"- never touched by me either.
> Do you use "Thread" column and/or View/Threads menu
Threads column is not sorted, View/Threads menu shows "all". Definitely not touched recently but the problem has been there on and off and I had only recently decided to put an eye on it.

Not when it happend- the behaviour was observed when simply navigating to the folder. I have since deleted all items and not seen it yet again.

I believe I'm beginning to see a pattern... It seems as if the sort order is always being reset when new Junk mail appears in the folder.
This does only happen (apparently) when mails are downloaded from server but not when manually marking an item as junk in the inbox according to my tests?

I'm positive now.
Sort order of the Junk folder is reset by tb when it thinks a received mail is junk.
Sort order is NOT reset when junk is marked by the user (using Junk column) or when caught by a rule and moved to Junk folder.
Makes sense?

What value is set in next entry? (Tools/Options/Advanced/Config Editor)
> mailnews.ui.threadpane.version (==7 in my environment, with Tb trunk 2009/1/05)

7 for me, too.
One other thing I've noticed is that the junk items that cause the resorting do not have the Junk icon set. Not sure if this has always been the case but it seems slightly strange.

One more observation: I believe the sort order is only screwed up when the folder is accessed in the ui, not when the junk is received or processed.
Reason: when navigating to the junk folder I can (sometimes) see the correct sort order for a second while the mails of this folder are being read from disk. Once the actual mail items become displayed, the order is screwed.

1. I can confirm that from time to time Junk folder resets its sort order.
( Mozilla/5.0 (Windows; U; Windows NT 6.0; en-US; rv:1.9.1b3pre) Gecko/20090122 Shredder/3.0b2pre ).
2. It seems, the problem arise more often after message was moved to Junk folder with automated Junk control.
Trying to investigate his further.

Here is what I see. First the 'Delete' key stops working when there is selected unwanted message. If I reload Shredder at this point he 'Delete' key starts to work again, but most of the messages in Junk folder are missed their 'Junk' status and the folder sort is reset to 'Date' again. FYI.
Phenomenon could be observed by next;
- Delete Junk.msf, and restart Thunderbird.
As seen in Bug 471682, "deletion of .msf" can occur when "out of date .msf" and "folder open other than UI". If "internal deletion of .msf" like Bug 471682 occurs on Junk folder, I think "reset of sort order" can occur on Junk folder.

The behaviour initially observed is no longer present in the current nightlies.
