So tools should be run on each aggregated real inbox folder. Reproducible: Always Steps to Reproduce: 1. Open a smart folder that show aggregated content of other folders (such as inbox) 2. Click on the Tools menu 3. Run.../Delete... menus entry are grayed and disabled Expected Results: The menus should be enabled and tool should be run on all aggregated folder.

A smart folder is just a variant of saved search virtual folders, and what you say is true of virtual folders in general. The junk case is covered in bug 438656, I don't know about the run filters case.
the bug also affects the "Junk" smart folder. you cannot run the command "empty junk" on it. instead you can open the smart folder and run the command on each accounts junk folder, tho. So it's no showstopper for me.
With the addition of smart folders to the standard FE, the limitations of folder-level processing on virtual folders is getting more important. From the perspective of the code needed to fix it, each issue requires different changes. The "run junk controls" case is bug 438656. I recommend that this current bug be redefined to emphasize the "run filters" case, but generalize it to all virtual folders.
Well the only comments you have from users are related to the fact that the smart folder is enclosing other folders. I wonder if you really have to generalize the problem to all kind of smart folders, maybe most users won't expect being able to filter stuff from a more complex query. I really want to emphasize that i submitted this report because of the frustration of an UI that gives a hierarchical view, but now way to operate on the children, not because i couldn't run operation against smart folders. There might be a more simple way to solve that problem before generalizing it.
There is a classic bugzilla dilemna of whether bugs are shown from the user's viewpoint, or the developer's viewpoint. My request to "generalize" this bug was really a request to specialize it, from the developer's perspective, to a particular case that someone could file a patch for that would fix it. But there is no right answer, and if you as the original reporter prefer the bug be left from the user's perspective, that is fine with me, as long as you understand that the actual work to eliminate your symptoms will take place in other bugs that this bug becomes dependent on.
I can confirm the "filters are not applied to the smart-filter inbox" bug. I also can give a little point-of-view, and why this causes me to ignore the smart-folder entirely. I am in a lot of mailing-lists (like you probably) and I recieve about >500 mails a day from ca. 20 mailing lists. I have 6 or so mail-accounts which just get about 10 mails. You may easily understand that I can be in no way productive or efficient having to switch to normal folders, enter each account to let the filter run sorting all new ml-entries into their respective folders and then return to the smart-folder to view the 5 or 10 new mails from regular accounts. Additionaly the mailbox-origin column does not work in smart-folders, which renders smart-folders even for my 10 mails useless ...
