When emptying the Local Folders Trash in offline mode, in Smart Folders view, two distinct (but related) visual problems occur.
The first is that the Local Folders Trash moves to the top of its "subtree" under the Trash smart folder.
Also, after collapsing and expanding the Trash subtree, no other Trash folders appear in the subtree besides Local Folders.
Reproducible: Always
Steps to Reproduce:
0. Ensure you're using Smart Folders
1. Delete a message into the Local Folders Trash
2. Empty the Local Folders Trash with the context menu
3. Collapse and expand the Trash smart folder's subtree
Actual Results:
After 2: Local Folders Trash moves up to the top of the Trash smart folder subtree.
After 3: Local Folders Trash is the only subfolder displayed under the Trash smart folder.
Expected Results:
After 2: Local Folders Trash should stay where it was.
After 3: all other Trash folders should remain under the Trash smart folder subtree.
Reproducible in Safe Mode.
Workaround is to restart Thunderbird: all Trash folders reappear.

bienvenu writes in bug 596794 "Because emptying trash deletes the trash folder and recreates it, and we delete a saved search if the only underlying folder is deleted, a saved search over the trash folder will get deleted when you empty the trash."
but this bug does not reproduce with imap folders
