"Check for new messages at startup" doesn't, if messages are being delivered to the "Global Inbox", "Include this server when getting new mail" is not enabled, and no password is saved (it is unknown whether the password being saved is significant). If "Include this server..." _is_ enabled, the startup check occurs and the password prompt appears. Note that no other accounts were configured to "Check for new messages at startup", so there was no "getting new mail" occurring EXCEPT for the account in question.
Reproducible: Always
Steps to Reproduce:
1. Configure a POP account (do not save password)
2. In "Server Settings", enable "Check for new messages at startup"
3. In "Server Settings", enable "Automatically download new messages" (see Bug 529364 & Bug 535943)
4. In "Server Settings", "Advanced", deliver all mail to "Global Inbox"
5. In "Server Settings", "Advanced", disable (uncheck) "Include this server when getting new mail"
6. Save above settings, quit Thunderbird
7. Start TB, wait 2 minutes
8. In "Server Settings", "Advanced", enable (check) "Include this server when getting new mail"
9. Save settings, quit Thunderbird
10 Start TB
Actual Results:
In step 7, nothing happens. In step 10, you're prompted for your password
Expected Results:
Password prompt should occur for both cases. "Check for new messages at startup" is account-related, not "where-is-your-mail-delivered"-related. Also note that it is not necessary for any other servers to be "getting new mail".

Because "Get Msg" is "download new messages for currently selected account", nothing happens if "Local Folders" is currently selected and some other POP3 accounts use Inbox of "Local Folders" as Global Inbox.
To make "Get Msg" work in this case, "Include this server when getting new mail" was introduced, and it was designed as optional for user's convenience.
It's design of "Global Inbox" support since initial.
Did you intentionally disable "Include this server when getting new mail"?
Or is disabled by default when a POP3 account is changed to "Use Global inbox"?

"Include this server when getting new mail" is also account-related. It's per account setting of deferred account(account who uses Global Inbox).
This setting may be used also for "Check for new messages at startup".
I agree with you on that current setting is confusing, if so.
But it may be Bug 529364, because password is cleared in your case.

Which is key factor in your case? Both?
- "Include this server when getting new mail" is disabled
- Password is not saved yet

I don't understand what is going on with this bug:
I checked the steps at the top.
I NEVER got a prompt for my password as it is saved.
"Include this server when getting new mail" made no difference for me.

P.S.: when I don't want to wait that initial minute I click "Get Messages" at the top left;
in the drop-down I click my account under "Get All New Messages" to load all my mail instantly.
May be this would help.
