I have two accounts, a private and a company one. I just clicked on an email address in the body of a message on my company one. That correctly brought up a compose window for that address, but instead of using my company account as the from address, it had selected the private account. Not very logical. Mozilla/5.0 (Macintosh; U; Intel Mac OS X 10.6; en-US; rv:1.9.2.13) Gecko/20101207 Lightning/1.0b2 Thunderbird/3.1.7

Default account is placed at top of Folder Pane of "All Folders" view. - When mailto: link of HTML is clicked by browser, preset From: of opened compose window of Tb is main identity of the "Default account". - Click of mailto: link of HTML mail in Tb is same as "click of mailto: link in HTML by browser", and preset From: is one for the Default Account. (including linkified mail address by View/Message Body As/Plain Text) - "Compose Mail To..." in context menu of the mailto: link in a mail, is for mode of "compose a mail under account at which the mail is held". Sorry but I don't know well about behavior of "Compose Mail To..." when Local Folders is used as Global Inbox owner for other POP3 accounts. These probably can be called "current design", although it may be "current code merely behaves so" like MS's "it's 'spec'" for critical bug :-) Please note that "different behaviour of a software from your thought" is not always bug of a software(real flaw in code of a software), although some of them can be called "flaw in design" in some cases because mismatch between design and an user's expectation really exists in such case.
You can say what you want, but you cannot argue your way out of the fact that it is illogical :) I'm not saying that it's a critical bug, but I would argue that it is a bug still. One of my main reasons for using Thunderbird is the support for multiple accounts. I unfortunately keep sending emails from the wrong account because of other inefficiencies in the design. This is, in my opinion, another case where Thunderbird could do better. That the 'mailto' protocol is handled the same way in a browser and Thunderbird is only because the software is designed so. I'm quite convinced that it's possible to handle mailto links differently inside Thunderbird, than inside some other random piece of software.
Allan do you have both account stored in "Local Folders" or you have different folders per account?
They are separate accounts, not in Local Folders
