Currently, if you click a link and wait for the page to load, you run the risk of the page timing out before getting to see the content. The screen timeout counter thus shouldn't start until a page has finished loading.

We don't want to support this. Use the os provided timeout settings.

I can only ask that you reconsider after greater thought/discussion.
No user should have to extend their screen timeout based on the expectations of a browser. We're talking about a simple option here, "prevent timeout while page is loading". As soon as the page has loaded we can go back to default timeout settings. This just seems like good UX to me. What user wants a screen to turn off before they've gotten the content they've requested?
