Details
On the ouya, start fennec and bring up the menu by pressing the "U" button (you may need to scroll the content first to give focus to the right View). Once the menu is displayed, try using the d-pad to select menu items. This doesn't work. It works fine in the stock browser, so I assume it is related to our custom menu.

I bought a Micro USB to USB dongle on the weekend and hooked up my Microsoft Xbox 360 controller to my Android device and could not navigate our UI (content navigation had a whole slew of other issues too with pages automatically zooming outwards). I assume it's this bug for the Java UI, right?

Yes. UI navigation was mostly working before the new about:home landed at which point it regressed badly. We should probably file a slew of bugs for that.
