Works for me, using http://en.wikipedia.org/wiki/Main_Page as an example. Whether I select the address with the mouse or Ctrl+L, then press Ctrl+X, “http://” is prefixed to the text copied to the clipboard.
Please test in a brand new profile and report the results.

I'm sure I would've tested CTRL+X since I put that in the report but you're right I cannot reproduce with CTRL + X. I can reproduce by cutting the text with Shift+Delete. I had said Shift+Insert(to paste), but that was a mistake.
