Steps to reproduce:
'Show an alert' and 'Use the system notification' are both checked in Preferences->General.
Actual results:
I get a notifcation banner when a new e-mail arrives.
Expected results:
I am also expecting to see a notification in the Action Centre.
Thunderbird notification settings attached.
