Since upgrading to Thunderbird 1.5 RC1, mail filters which use the "Delete From POP Server" action do not actually delete anything from the server. According to the filter log, the action "Delete from Pop3 server" has been taken, but the message remains on the server.
Reproducible: Always
Steps to Reproduce:
1. Create a POP3 account.
2. Set the account to leave messages on the server.
3. Create a message filter that uses the "Delete From POP Server" action.
4. Turn on filter log.
5. Send yourself a message that will trigger the filter.
6. Retrieve mail.
Actual Results:
Message is retrieved. Filter log shows message has been deleted from server. Message remains on server and can be accessed via another mail client or shell access.
Expected Results:
Message is retrieved. Filter log shows message has been deleted from server. Message is no longer present on server.
This feature definitely worked in Thunderbird 1.0.x, and I'm reasonably certain it worked in 1.4.1. I was running that version long enough that I suspect I would have noticed. However, it is definitely failing in 1.5rc1 and in the 20051107 build linked on the Mozilla QA Blog.

How soon after the filter acts are you checking the account via another client?
The actual deletion-on-server takes place when the account is next checked for new mail, not immediately; the filter action just marks the message as one to be deleted in the next batch.
I first noticed several days' worth of mail on an account that I check every 10 minutes with Tbird, so it's not just that I'm not waiting long enough!
On further investigation, I have discovered that this is caused by the "Allow anti-virus clients to quarantine individual incoming messages" option which I enabled shortly after upgrading to 1.5rc1. If I disable that option, then Thunderbird deletes the messages immediately (oddly, not on the following check). If I enable the option, it never deletes the message (at least not on filtering -- I haven't tried with an account that doesn't leave mail on the server, and I haven't tried it with mail older than the "for at most X days" limit.)
This system is running Norton Antivirus 2005, which tranparently proxies POP connections. I will attempt to duplicate the problem on a system with no antivirus using the same options.
I am updating the description to reflect that this is dependent on the anti-virus option being enabled.

OK, I've just tested this on a machine with no anti-virus software and therefore no transparent proxying. (Same build, no extensions, and a fresh profile.) It's communicating directly with the POP server. It still exhibits the same pattern.
That is, with the "Allow anti-virus..." option enabled, the message filter does not actually delete messages from the POP server, but with the option disabled, it works correctly.

I can confirm the erratic behaviour described by Kelson with Thunderbird 1.5 (Windows/20051201) under Windows XP (SP2).

The funny thing about this is, that if you run the filter manually with "Tools/Run Filters on Folder" or in the "Message Filters"-Window with "Run Filter" it works absolutely correctly. Thunderbird just didn't delete the message from your POP-Server if it filters the incomming messages automatically!

This is also happening for with my POP server at attglobal.net. The funny thing is that I have a test condition that the subject contains <<POTENTIAL-SPAM>>. It then successfully deletes these messages from the server until it encounters a message that does not contain that text. Thereafter, it hangs and does not delete anything else through multiple tries until I manually delete all messages containing that text. At the same time it also stops downloading new mail. Then it again will work until it hits a new message not containing that text.
There has been a couple of times when it did again download mail, but I'm not sure what was different those times.
ALERT! one time it deleted all messages summarily!
I am running build 1.5.0.4 on Windows XP
THIS IS VERY ANNOYING GUYS WE'RE IN 2006, AND ALMOST ALL OTHER MAIL CLIENTS DO THAT ... . I WONDER WHEN A FIX WILL BE APPLIED ...

I can confirm what Matt says in Comment #6.
I've just begun using Thunderbird - switching from Eudora 4. As I'm setting up my filters, I test them by Running them manually from the Message Filters window. They move the emails to a sub-folder, then issue the command to Delete from POP server. However, the filters are *not* working when downloading mail automatically, although they are moving to their own folders.
I just turned off the "Allow anti-virus clients to quarantine individual incoming messages" option and tested - and the filter now works when downloading mail automatically!
I'm running Windows XP SP2, and Thunderbird tells me it is version 2.0.0.6 (20070728).

I can confirm what Chris says in #9. Had an similar experience on an XP SP2 installation. Have recently migrated to TB from Forte Agent.
I needed this option badly as my machine acts as the spam catcher on our home network deleting spam, junk and similar from the POP3 server before the rest of the family can access them. To do this TB has to scan the POP3 sever every two minutes, identify spam and junk, and delete it while leaving good messages on the server.
Running filters manually or automatically made no difference - filter log reported messages as deleted from POP3 server when they weren't. Unchecking the 'av client quarantine' option solved the problem instantly.

WE are in 2010 and still the filter doesn't "Delete from POP server". Allowing anti-virus to check incoming messages is not obstacle for this. The filter is just not working.
But it is so useful to avoid downloading a spam messages as VIAGRA!!!

The "Delete From POP Server" filter isn't working for me on two copies of TB3. One is TB 3.0.1 (rv:1.9.1.7) on a WinXP SP3 PC and the other is TB Portable 3.0 (rv:1.9.1.5) on a thumb drive. The TBP filter behaves the same whether executed from XP or Win7RC. I also have TB 2.0.0.2 on an XP laptop and this same filter on it always has and still does work properly.
The version threes are logging the event as if the filter executed properly, yet the file is downloaded to the local InBox and left on the POP server:
"Applied filter "Delete from POP Server" to message from abcdefg@popmailserver.com - F1 averts medals scoring system at 2/17/2010 10:54:03 AM deleted from POP3 server"
I've tried disabling AV checking, switching off "Leave messages on server until I delete them", I've compacted all folders and I've deleted all the .msf files. I've edited the filter to use "is" and the complete E-mail address and also tried setting it to "contains" with just the sender's domain name. None of this had any affect.

The deletion seems to work in Thunderbird 17.0.7 for existing filters, but the option to delete from the server is missing!

I'm using Thunderbird 17.0.7. The "Delete from POP Server" option is present in the Message Filters here. Still, messages meeting the filter criteria for Delete from POP Server are not being deleted. These messages are still arriving at my Inbox and being fetched and downloaded at each automatic check for new messages. Of course, it's possible that SOME of these messages ARE deleted from the POP server and I never see them. In Options > Antivirus, I have "Allow antivirus clients to quarantine individual incoming messages" checked. I haven't yet tried it with this option disabled.
