Your program deleted WITHOUT prompting the archive of all my personal messages. They are gone. GONE. I can find no way to recover them. If I cannot I will NEVER use a Mozilla product again. This is totally unacceptable. These represent a major personal archive.

Which version?
Are you sure the mail is gone? You didn't just accidentally set the view to "unread" or something like that? You can also try the advise from http://kb.mozillazine.org/Disappearing_mail
The folder properties are not set to delete mail after a certain time are they?

I had a similar problem. I was able to reproduce the error. If you have thunderbird set to leave messages on the server and you have messages in an archived state they get deleted. It works fine as long as you only have messages in your inbox. I was able to recover all my deleted archived mail by going into the trash bin. I tried this several time and it seemed pretty east to reproduce. I am using 2.0.0.17 (20080914).
Test case would be to use pop (port 995) to connect to pop.gmail.com using ssl. The server settings were:
1) check for new messages at startup
2) check for new messages every 10 minutes
3) automatically download new messages
4) leave messages on server.
All other server settings left unchecked. (Obviously, only "leave messages" is important but I included the others to eliminate questions.)
All other settings are default.

Have you try simply with "rebuild indexes"?

HadrianLivius@gmail.com and John Hendry have you set "Allow antivirus clients to quarantine individual incoming messages" OFF in your configuration?
If is yes, can you see if your antivirus has quarantined all inbox folder?
