Giobatta, I'm not sure what your problem is. I opened Tools | Message Search; entered a search that returned some messages; selected a message and clicked the Open button. Then, from the message's menu, I selected Message | Label | Important. Immediately, the selected message turned red in both the search window and in the folder of the main Mail/News window. I closed all the windows and restarted, and the messages was still red. If you still are having a problem, could you please describe in detail the steps you take to get there?

Reporter: Do you still see this problem with a recent build?

It's true that it's not possible to actually label a message in the search results window. See bug 66970 (TB bug 302609) about adding a context menu to that window which could include Label as an option. Also xref bug 107878.
